You can't use new SSN for e-filing, regardless of it is primary or secondary's one. For the very first time you have got to use the paper filing method with the new SSN. Once the filing is accepted for that year, you would be eligible for the e-filing in the following years.

I filed electronically succeslly (TaxCut), married filing jointly and my wife and son got their ssn just last month. |
